Yes, there is nothing a software with multi-track recording capacity can do (like Cakewalk Sonar) has settings exactly for this purpose. If you want to capture actual sounds, say, the "killer" sound of your guitar and effects, there is the option for you to do it. The easiest method is to plug your equipment to the Soundcard "line in," then the more complex method is to attach your instruments and microphone to other external gears you have, simply select a track where to record or capture the sound in the application. However, actual samplings will not be saved as *.MID. You can save it as a project file based on the applications format then convert it to WAV. It could be manipulated with Wave Editor on the following:
remove some unfavorable noise (frequency manipulation)
Fade in/ Fade out
to reverse the whole music
echo/reverb
channel panning (MIDI has this capability on its own)
and many more effects
This method is a way of combining complex sounds, analog sound and MIDI. In the computer, like I said a while ago, you have the audio and visual advantage.
